Removing those can help diagnose issues. My guess would be that they have some sort of opcode cache enabled (like APC or eAccelerator) and that could be causing issues. Post the fatal error that's causing the problem and I might be able to save you some time, as this is a path I've trodden before. :-) WPC2 has a lot of “@-silencing” going on.
